I had this problem. I'd put an UpdatePanel around the Modal Popup Panel.
I removed the UpdatePanel from around the Modal Popup Panel and put itinside the Modal Popup Panel. Then I made sure my button wasinside the UpdatePanel. (Leave any OK / Cancel buttonsoutside the UpdatePanel).
That should do the trick!
I have a similar problem, except I'm using a GridView control inside the modal popup. Anytime I click on a page link, edit or select links, the modal pop disappears. I put an UpdatePanel inside the Modal Popup panel as suggested, but that didn't change anything.
By the way, if I click on the modal popup target control button, the pop up reappears and reflects whatever action was performed right before disappearing.
Any other ideas?

Well if i did understand your problem right then this should do the trick.. Call the modal popup extenders .Show() method to keep the popup open at the end of your button click event. So if your modal popup extender has the id "myModalPopup" then call myModalPopup.Show() at the end of the button's click event

I actually found out my problem. I had an update panel (the one for the modalpopup) inside of another update panel which was a tab container. I just had to switch this update panel's 'UpdateMode' from 'Always' to 'Conditional'. Now it works like a charm.
